When I am running a query against my database that takes longer that 30
seconds or so I get the following message:

Open Client Error: ct_results(): user api layer: internal client library
error: Read from the server has timed out.

How do I correct this?

Try the following:

Select File->Options, check the timeout box and change the timeout value...
