After installation I decided to define SyncClientEN.msi in Admin console, but when user tries to run download it from Anywhere Server web site, he gets the error:

Setup was unable to find the msi package or patch 'http://myserver.mydomain/install/SyncClientEN.msi

Is the URL that is included in the error message a valid URL (based on where you are accessing it from)? ie: is it the same URL that you used to browse to the Pylon Anywhere Web Site?
 
Can you access this URL by typing it into the browser?
 
You can configure this URL in the Admin Console on the Server Names tab of the top-level Properties.
 
Ensure that your DNS entries for this server are set up correctly to be accessible from both inside and outside your firewall.

DNS is correct

When user runs install from web site - it tries to get SyncClientEN.msi from localization:

C:\Program Files\Sybase\Pylon Anywhere\install\SyncClientEN.msi

when actually I located it in
C:\Program Files\Sybase\Pylon Anywhere\www\install\SyncClientEN.msi

and the Download action noted in this package is to take it from C:\Program Files\Sybase\Pylon Anywhere\www\install\SyncClientEN.msi

Where can I fix this problem? Server Name Tab can't help here.

The Pylon Anywhere website (as configured in IIS) must be listening on port 80.  Port 8788 is an internal port used for various components of the software to communicate with each other.
 
Please confirm that the Pylon Anywhere website is configured to listen on port 80 and to listen on all IP addresses.  This should have been the default configuration upon installation and should not need to be modified.
 
Make those changes, restart the server, and ensure that all Pylon Anywhere services are running.
