Anybody know the command line to shutdown a Sybase SQL Anywhere Server?
I have tried installing the Arcserver2000 agents (Sybase & SQL) and agent
indicate that I do not have a database on my server.

What the deal?

Whenever I had to shut down the database server from a batch process I
used the NT service: NET STOP <service name>

When Arcserve indicates support for backing up a live Sybase database it is
referring to ASE, not to ASA.

To stop a running ASA database refer to:

ASA Reference
CHAPTER 4 . Database Administration Utilities
The Stop utility

The dbstop command-line utility

To perform a live backup of an ASA database refer to:

ASA Reference
CHAPTER 4 . Database Administration Utilities
The Backup utility

The dbbackup command-line utility
or:

ASA Reference
CHAPTER 9 . SQL Statements

BACKUP statement

for instructions on scheduling operations, including backups, in ASA 7.x
refer to:

ASA Reference
CHAPTER 9 . SQL Statements

CREATE EVENT statement
